I'm not that familiar with the Xilinx chip in question but it might be possible that the damage to it is only affecting the internal gates, so it may be possible to read the internal program and write it to another good chip. No guarantee but could be worth trying, always assuming that the read/write pins don't have internal fuses that have been blown.
